Within (Part 1 of 2)
Mulder has been kidnapped by aliens, Scully is pregnant, and the hostile
Kirsch has been appointed new FBI Deputy Director. He appoints John Doggett
as a taskforce leader to investigate Mulder's disappearance, but has no expectations
of success. Doggett has simply been selected for the task because he is a
potential rival of Kirsch's and a failure will harm his career. Nevertheless,
after questioning Scully for the first time under false pretences, Doggett
and Mulder's partner find themselves in a parallel race to find the truth.
Scully begins to realise Doggett is honest enough while Kirsch is most
definitely not trustworthy.

Without (Part 2 of 2)
With no Mulder upon whom to heap her usual skepticism, Scully's
disbelief is swept away as she fights to save Gibson from the Bounty Hunter
and convince Doggett of the truth. Doggett discovers who his real FBI enemy
is when Kirsch places him on permanent X-Files attachment. In her search for
Mulder, Scully comes closer to him than she could ever imagine, before
losing him, perhaps for ever.

On his first regular assignment for the X-Files, Doggett and Scully are
still being very formal with one another, while Scully discovers she is now
considered as the new "Spooky" to replace Mulder. A vampire-like
creature is terrorising a small town after an absence of nearly half a
century. It seems to be hunting down people who had contact with someone it
knows and Scully becomes a target. Saved by Doggett, she accepts that Mulder
won't be returning anytime soon, and promises her new partner a desk in
their basement office. (David Duchovny is no longer credited in the opening
titles.)

Scully is still not entirely comfortable with her enforced new partner,
and goes it alone in Utah's desert to track a missing hitchhiker. What she
finds is a bizarre sect which worships a mutant giant slug which is looking
for a host human body. Scully becomes its newest target, and as the creature
moves up her spine she again has to be rescued by Doggett, who has tracked
her down.

A missing seven year-old returns after a decade - but he's still a seven
year-old. Through personal reasons (his own son went missing) Doggett wants
to catch the man responsible. Little does he realise that young Billy
Underwood is not the boy he once was. While not believing in ghosts, the
agent is reluctantly forced to admit that something outside his
comprehension is seeking retribution.

Lawyer Martin Wells wakes up one morning in a prison cell. Wondering why
he can't remember getting there, he is taken outside for transfer, escorted
by Doggett and Scully. His father-in-law is in the crowd there, and pulls a
gun on him, mortally wounding him. As he dies, he notices the second hand on
Dana Scully's watch slow to a stop. Then it begins to tick backwards and
Martin wakes again in the prison cell to find it is the day before his
murder. As time heads the wrong way for him, can Wells figure out why he has
been given a second chance?

Forced to tackle the case with Skinner, Doggett is also curious as to why

Gunmen as they track down the murdering cultist who leaves no trace of his
crimes.

Randall and Dwight Cooper are twins - one is virtually blind, the other
can see through walls. Together, they are supporting the limited lifestyle

dealers and the like. The murder of a scared estate agent in a secure prison
cell sparks an FBI investigation, although Doggett is skeptical of Scully's
theories. AAA-1's secretary, Tammi Peyton, could be the key to the case.

A man made of metal exacts revenge on those who created him. Ray Pearce
was accidentally infected by a living metal virus which is gradually
replacing his body's organic components with metal. Gradually losing his humanity,

Doggett and Scully pursue an Indian mystic who can manipulate the human
mind. The crippled Indian successfully smuggles himself out to the US inside
the body of a fat man, and proceeds to plague two families. His ability to
disguise himself in people's mind causes Scully to doubt her abilities after
she shoots what appears to be a child.

The Gift
Doggett follows up a case of Mulder's from a year ago. Mulder had a
secret that he was keeping from Scully. He discovered a soul eater, an
individual which takes away pain or illness by absorbing it, to the soul
eater's own detriment. Doggett can divulge any of this to Scully as she is
implicated in a possible murder by Mulder. Once he has been shot dead and
buried in a shallow grave, Doggett's understanding of the case becomes
clearer.

The body of a detective is found on a subway train - half of it has been
dissolved down to the skeleton. Doggett leads a small investigative team
down the subway tunnels while Scully remains behind to fend of a hostile
manager and keep tabs on the team. Doggett discovers a sea-based organism
that can eat through flesh when an individual begins to sweat.
Unfortunately, he himself is infected and doesn't have a cure.

A woman gives birth to an alien Grey and is killed because she saw too
much. Her husband contacts Scully, who is reminded of when Mulder managed to
track down her own stolen eggs. On the trail of a whole series of Grey
births, Scully is still keeping Doggett in the dark about her pregnancy.
Unfortunately, the doctors behind the plot are the ones who committed the
murder and who are also caring for Scully. She slowly recounts more of past
events: once her eggs were returned she had confirmed that she could be
implanted, and had asked Mulder to donate sperm. Mulder agreed, but the
first try was a failure.

Skinner leads Scully and Doggett on a UFO hunt when they find a badly
mistreated woman lying in a field. Much to Scully's disgust, Doggett brings
in a friend of his - an expert on Satanic cults who had helped him search
for his own lost son. Scully knows there is more to this than a simple cult,
and when she spots Jeremiah Smith she is certain of it. Jeremiah is
collecting returned UFO abductees and bringing them back to full health -
and even life.

Mulder is dead and buried and three months later Scully's pregnancy is
far more advanced. Then a corpse found at sea is discovered to still be
alive, and what's more, its identity is that of Billy Miles. Scully soon
works out that Jeremiah Smith wasn't just taking care of his rescued
abductees, he was saving them. It is too late for Billy, but other bodies
have been implanted so that the alien hosts eventually take over and assume
their identity, with the authorities none the wiser. Scully orders that
Mulder be exhumed and, with Doggett doubting her until a hostile Krycek
shows up and tries to kill him, manages to revive Mulder and nurse him back
to reasonable health.

The conspiracy continues and a still healing Mulder, back with the FBI,
wants to get back in on the X-Files in an official capacity. Deputy Director
Kersch wants him out of the entire FBI. After a failed attempt to reach the
US President, others are trying to make public the ongoing alien invasion,
but it isn't easy. Trying to "Fight the Future" is getting them
killed. Doggett, however, does make alien contact, while Mulder breaks into
the census building to check that the records are not being used to hide
aliens.

Following the discovery of a badly charred body in the sea, Mulder and
Doggett manage to get trapped on an oil rig. Almost the entire crew have
been infected by the black oil virus. Between them, the two agents manage to
destroy the rig, and the ingected crewmembers, but Kersh uses the excuse to
finally rid himself of Mulder. Doggett and Scully are now the unarguable,
official X-Files team.

The agents search for a man who was responsible for the death of
Doggett's son. Mulder is now ex-X-Files but insists on helping while he
pursues his own agenda. Scully is hospitalised with complications in her
pregnancy, so Mulder eventually teams with Agent Monica Reyes. It seems the
former murderer died in a fiery car crash, but the evil contained within him
was then free to find another host, and murder again.

Scully clears her desk to go on maternity leave, and Doggett is unsure
if she'll ever return. Then he gets a surprise replacement, a young woman
who has read far too many X-Files reports for her own good. She and Doggett
both fall foul of a biologist who has managed to alter his form at will and
traps them in his underground "lair" while he prepares them for
ingestion. Scully refuses to let her work go, and in order to keep her away
from danger, Mulder goes looking for the missing agents.

Existence (Part 2 of 2)
Billy Miles is still hunting Scully and Agent Reyes, who has been
entrusted with the task of getting Scully to a safe hideout in a deserted
town. Doggett discovers the extent of alien infiltration into the FBI, and
he and Mulder ensure that Krycek can never menace them again. Having
realised that Scully's hideout is not a secret, Mulder flies off to save her.
To round off the series, Doggett and Reyes inform the hostile Kersh that he
is under investigation by this new X-Files team for his own part in the
proceedings. Scully, Mulder, and the new-born baby share, after eight years
of waiting, their very own happy ending...
